I believe the problems happen as the rev limiter start to stutter the engine and you try to use the shift assist it causes the gearbox to collide the gears as they are now all out of sync

The main problem with the OE shifter is it is microswitch operated as opposed to strain guage(no moving parts)
Some work fine whilst others,presumably,have wider tolerances and vibrate thereby confusing the ecu.
However,changing the quickshifter does not always cure the problem,there are occasionally other issues.
The biggest advantage in using an aftermarket shifter is the adjustability of kill time and lever sensitivity and,in most cases strain guage technology.

Cordona Quickshifter from Moto46-plug and play with bespoke s1000rr loom,with the added advantage of being totally self contained with no connection to the bikes ecu. (Also easily transferred to your next bike,whatever the make).
