Yes is this answer to this. I'd vote for wheel alignment as the number one priority. I only use the chain alignment tool as a compromise. Anything that isn't aligning front and back wheels - swingarm marks, spindle to swingarm pivot, chain alignment - are compromises.

The issue isn't "are the marks the same on either side of the swing arm?" but "is the back wheel running the same track as the front wheel - and preferably the same as the sprockets?".
